When I uninstall the slaves
Then uninstall the patches
Then uninstall the JMS

Is then everything set up like before I installed JMS ?

Or is a clean installation of Joomla and all components required?

JMS just let the /multisites directory where is saves all the slave sites definition.
So it you want also remove the slave site definition, you can delete this directory /multiisites

When you un-install the patches, JMS also rename the "installation" directory in "installation_to_deleteXXX".
So you could also delete the "restored" installation directory "to_deleteXXX".
