I am considering using Webmatrix to streamline my website and was wondering if using it will cause a problem with using symbolic links for JMS configurations.

In your title, you mentioned Microsoft.
On Windows platform, the symbolic link is not allowed.
So yes this may cause problem to use the symbolic link for the configuration.

You can check it whith the "hello world" procedure that you can install in your environment.
